It's seemed to me, especially in the last episode that Tom has become very suspicious, if not aware of Liz's new found knowledge of him. Also I noticed in the Ivan episode (at the end when Liz was finding the pictures), that Tom was kind of looking at her like he knew what she was looking at. Take a look at the ending scene from that episode, it will make more sense. Also if anyone has any idea what Berlin is, please also comment on that?
Sounds to me like Reddington doesn't even know who or what Berlin is. When he was with Dembe and Tom's "brother" he (Red) asked the brother, "What's in Berlin?" which signifies that Red assumes "Berlin" is in reference to the city of Berlin. But I have a feeling Berlin is an actual person or group somewhere. Especially since Lucy Brooks (aka Jolene Parker) told Tom that "Berlin wants answers."
And I know exactly what you mean when you talk about Tom's facial expressions. They're the same ones he made when Reddington sat down next to him outside the hospital where Lizzie's dad died, and/or when Lizzie got home after the encounter with Anslo Gerrick.
Back to Berlin though... I have no idea what that is (besides a city in Germany). And the only other time I can recall anything about Germany being mentioned is in episode 1 where Reddington tells Harold Cooper that "... a dead man just stepped off United 283 from Munich to Dulles." Oh and there was also a scene where they were sifting through shredded papers and Reddington said something to the effect of, "Ahh, the Germans..." but I don't think that bore any significance.

I think you are correct that Berlin isn't a place but a name. Usually you don't answer to a place... unless... well that's another post. lol
Tom has, I think, fallen in love with Lizzie. They can't hold this specific plot too much longer but I'm thinking he'll go underground for awhile. I have another theory that may be all wet, but remember the scene where he was confronting Jolene? When he said I love her, she's my wife. It's my job! He almost looked programmed as if h e were under some mind control, or hypnosis....
